I'm a little confused about logos. There seems to be three different ones. A boot logo, and two others, home & car, that will display after the boot logo depending on if the player is starts in the car or at home. Have I got that right?
Yes. In version 2.0 software, that boot logo is animated, so it's an animation file instead of a logo file, and you can edit that with Jemplode (if Hijack is installed). The home/car thing is the non-animated picture that appears after the animation is done playing.

Also, I too, saw the error above, when I tried to save the stock boot logo before I started messing with uploads. Is it trying to get this file? /empeg/lib/visuals/empeg_logo.raw
No, it is trying to retrieve a sequence of bytes from a specific address in the player's flash RAM. Not a file.
If I recall correctly, I believe Mark has abstracted the logos and animations into something that can be accessed through Hijack FTP as if it were a file. But it's not really a file, it's just a symlink that appears in the filesystem that causes Hijack to access a certain section of flash RAM. And anyway, the file you listed above is not that link. I think it's something in /proc if I recall correctly.
