What numbers are you looking at? The numbers in Windows Explorer (depending on Windows version) might be rounded to the nearest cluster (allocation unit). Over an entire directory, this accumulated error can lead to large differences.

Which backup tool did you use? For this kind of backup, if you don't want to lay down any cash, use ROBOCOPY.
