According to this press release from Xiph, the FLAC codec is now part of them.
I wonder if they'll keep the existing file format or try to make a new one with Ogg?

Looks like they're keeping both - they do have different purposes anyway, FLAC does what Ogg Squish was originally designed to do - Lossless compression, but Ogg Vorbis is lossy.

From what I remember there is an overall Ogg file format. You can have individual streams inside that of different types. Like FLAC, Vorbis etc... I was wondering if they would convert the FLAC file format to fit into Ogg.

They're going to keep both formats. FLAC has already been encapsulated in Ogg as OggFLAC. They'll keep going forward with that and the stand-alone FLAC format.
